The section of river, which is known to lie dormant for years at a time, began flowing through the village at the weekend after a prolonged period of rain.
Yesterday, the city council worked with the Environment Agency and KCC to start erecting flood barriers along South Barham Road.
The measures came ahead of a yellow warning for further rain, which the Met Office has put in place across Kent for Wednesday and Thursday, as Storm Christoph is set to batter the UK
South Barham Road was closed yesterday while work was carried out, but is expected to reopen today.
The Causeway will be closed today.
In Bridge meanwhile, the floodgate at the Mill Lane ford is likely to be closed tomorrow.
A council spokesman said: "Extra flood barriers and sandbags will be deployed strategically along the Nailbourne as becomes necessary - rest assured we are keeping a very close eye on the situation.
"This week’s heavy rain will increase water levels in the River Stour too."
A flood alert is currently in place along the Stour, where water levels have remained high following last week's rain. Levels in the coastal brooks are also likely to have risen following rainfall last night.
The city council advises: "Householders should sign up to the Environment Agency's flood warning service which will let them know if a flood could affect their area.
"In an emergency related to flooding, call our out-of-office hours contact 01227 781879 for the on-call flood duty engineer."
