Liam Daish's side finished the game with nine men, but were undone two minutes before half time by the visiting Welshmen.
Senegalese international Lamine Sakho poked home from close range after Fleet keeper Lance Cronin failed to keep hold of a shot. The ball rolled agonisingly along the goal line, before Sakho won the foot race to open the scoring.
Cronin had earlier kept the home side on level terms with three good saves from close range.
As Fleet battled to get back on level terms, Leon Crooks and Elliot Charles were sent off in the second half. Crooks for a professional foul and Charles for a late challenge on Wrexham keeper Chris Maxwell.
Substitute Stefan Bailey almost stole an unlikely point for Ebbsfleet in injury time, but his effort was blocked inside the area.
Ebbsfleet remain second from bottom and six points inside the relegation zone.
