Ebbsfleet's first draw of 2012 was enough for them to mathematically secure their place in Blue Square Bet Premier for next season.
Fleet took the lead when Calum Willock was brought down in the box by Matt Paine. Willock stepped up to take the penalty himself and made no mistake to score his first goal since January.
The home side's lead only lasted four minutes when Sean Marks went down under a challenge from Ross Smith and Ben Wright dispatched the spot-kick.
Neither side was able to add to their tally in the second half although Fleet enjoyed more possession and chances.
Billy Gibson's shot that just went over the bar was the closest Braintree came, while Fleet had a penalty appeal turned down when Willock appeared to be brought down by Paine.
The home side had two late chances when Smith just missed the ball at the far post and an Enver-Marum free-kick forced McDonald into a low save.
