Darryl McMahon's second-half spot-kick made sure Ebbsfleet returned from Staines with all three points in Vanarama Conference South on Saturday.
Fleet edged a slow first half and went in at half-time 1-0 thanks to Anthony Cook's strike after 26 minutes.
Cook latched onto a long-ball forward, before beating his man and firing under the keeper.
The second half got off to a perfect start for Fleet when they were awarded a penalty after a clumsy challenge on Matt Godden by the Staines keeper three minutes in.
McMahon converted, allowing Fleet to relax and improve their performance.
Cook then had an acrobatic effort cleared off the line and ,despite some Staines pressure, Fleet went closest to adding a further goal when substitute Billy Bricknell saw an effort rebound off the bar.
Ebbsfleet are now third in the table, three points off leaders Basingstoke.
