Nathaniel Pinney halved the deficit moments later, heading in a Ryan Watts free-kick, to give Angels hope going into the break.
The home side put the pressure on at the start of the second half but the equalising goal just wouldn't come.
And Angels were finished off when Scott Donnelly netted a 74th-minute penalty for Farnborough, after Sonny Miles was penalised for a shove on visiting slipper Alan Inns.
