Substitute Ibrahim Olutade scored with his first touch to send Maidstone through to the FA Cup Third Qualifying Round.
The striker - prolific on loan at Leatherhead last season but unable to nail down a place at the Gallagher - struck two minutes after his introduction to settle Saturday’s tie at Hendon.
Manager Hakan Hayrettin handed debuts to defenders Joe Ellul and Raphe Brown, midfielders Kreshnic Krasniqi and Christie Pattison and striker Scott Rendell in Maidstone’s first competitive match since a 3-0 defeat at Eastbourne on March 14.
Southern League Hendon had the advantage of having already played three league games and an FA Cup tie and made the brighter start without testing the visitors.
United lost debutant Pattison inside 20 minutes - it looked as though he twisted something on the pellet-heavy 3G pitch - meaning the introduction of George Porter on the left.
The Stones started to get on top and were comfortably the better side as the half wore on, putting some nice moves together, creating chances and delivering a couple of dangerous crosses.
Krasniqi lifted the ball over the top after Ellul’s interception in midfield, Khan fired over with a shot on the turn - not dissimilar to his wonder goal at Blackpool last year - then dragged an effort just wide after a fine move involving Rendell and Krasniqi just outside the Hendon box.
Justin Amaluzor saw a shot blocked and his second effort flash pass the post before Sam Corne worked keeper Jon North from distance after making space for a shot.
Hendon’s only effort of the half came shortly before the break, a thumping 25-yard drive from full-back Simeon Olarerin which almost found the top corner.
Maidstone finished the half on the front foot with Khan cutting inside and forcing another save from North.
Hendon looked re-invigorated at the start of the second half as Maidstone struggled to pick up where they left off.
There was an opening for the hosts after a ball in behind caught out Brown, whose slip let in Joe White, but United got men back to snuff out the chance.
With the match going straight to penalties in the event of a draw, Maidstone turned to Olutade and within two minutes the substitute had opened the scoring.
Corne and Krasniqi combined to feed Gavin Hoyte down and the right and his low cross was turned home in the 76th minute - a great moment for last season’s forgotten man.
Hendon had a late penalty appeal waved away as Maidstone - solid at the back all afternoon - took their place in Monday’s third qualifying round draw.
